Postdoctoral Researcher — University of Manitoba
Computational Biologist & Bioinformatician
I build analysis pipelines and machine-learning models that turn sequencing and high-throughput screening data into biological insight: from metagenome-assembled genomes and resistome profiling in livestock systems to CRISPRi-seq chemical genomics and data-driven antibiotic discovery. Currently a Mitacs Accelerate Postdoctoral Fellow working with Topigs Norsvin on machine learning for feed efficiency and, through an NSERC Alliance project with Prof. Le Luo Guan (UBC), on machine learning and genome-scale metabolic models (GEMs) of individual rumen methanogens and the rumen community to reduce enteric methane.
Expertise
Shotgun and culture-enriched metagenomics on Illumina and Nanopore data: assembly, ensemble binning into MAGs, taxonomic profiling, and resistome and mobilome quantification for AMR surveillance in agricultural systems.
Graph neural networks and tree-based models trained on high-throughput antibacterial screens and chemical–genetic interaction profiles to prioritise compounds, predict mechanism of action, and classify genomes by host phenotype.
Design and analysis of pooled CRISPRi knockdown libraries screened against thousands of compounds, producing interaction profiles that reveal essential-gene function and antibiotic targets in Burkholderia.
Modular, SLURM-ready workflows and interactive data apps that let collaborators re-run analyses and explore large datasets without touching the command line.
Ongoing Research
Two funded collaborations anchor my postdoctoral work: an industry partnership on feed efficiency and an NSERC Alliance project on enteric methane. Both apply machine learning to genome-resolved livestock microbiome data.
Host genetics explains only about a fifth of the variation in feed efficiency. We are building a functional reference database of the swine gut microbiome from more than 400 cultured isolates and 3,700 metagenome-assembled genomes, then training interpretable machine-learning models on functional gene profiles from Topigs Norsvin lines with divergent feed-efficiency phenotypes.
Enteric methane from ruminants is a major agricultural greenhouse-gas source, and Methanobrevibacter methanogens produce most of it. I lead the computational side of a collaboration with the Guan lab at the University of British Columbia that links rumen microbiome data and machine learning to methane phenotypes and builds genome-scale metabolic models (GEMs) at two levels: individual methanogens, to pinpoint essential reactions, and the rumen microbial community, to simulate hydrogen flow and methane output across species.
Building on the methanogen GEMs, I developed an open, HPC-scale pipeline that docks a non-redundant library of ~792,000 natural products against 20 archaea-specific targets across methanogenesis and coenzyme F420, F430, CoM and H4MPT biosynthesis, with molecular-dynamics follow-up of top hits and selectivity screened against the bovine proteome.
